Hi,

I have a Hostgator reseller account. I have Joomla installed on a .ca domain name and WHMCS installed on a .net version of a similar domain name, but they're both under the same Hostgator account on the same server. I'm just wondering if I would have to pay the $79 additional installation fee?

Yes, it would be the normal $35.00 installation fee + $79.00 for the custom coding and while it all looks nice having two separate domains, it's not recommended. The largest and most successful hosting companies in the world don't use two domains so it's not necessary and just makes things more difficult. Paid upgrades is also in order when you split installs.

and what about if we have two (or more) different installs of WHMCS? We, for example, are opening branch office in Russia. And need it to have other whmcs installed (due to legal, payments, accounting etc reasons)
What should we do?

Well, you have to have two different WHMCS licenses which would mean you'd have to have two different J!WHMCS licenses and two different Joomla installs. If it's a separate company for legal reasons and accounting then it's two separate websites meaning two separate entities and two separate everything.
