Joomla 3.1+ and WHMCS have different means of determining the strength of passwords. What is acceptable in one may not be acceptable in the other.
This can lead to a user being able to log in using the login screen of one application but not in that of the other application.

Is there a preferred method of dealing with this problem?

What a great question! WHMCS uses a javascript to calculate the password strength and compare to it's target value while Joomla looks to set minimums in the password but doesn't provide a way to gauge strength easily.

The formula WHMCS uses to calculate the password strength is:
( character count (max of 5) x 10 ) - 20 = 30
number count (max of 3) x 10 = 30
symbol count (max of 3) x 15 = 45
uppercase count (max of 3) x 10 = 30

The highest score it can achieve is 135 which it then lops off to 100

Let's start with a perfect 100% WHMCS score. To do that in Joomla you need:

5x character minimum = 30
2x numbers = 20
2x symbols = 30
2x uppercase letters = 20

You can see by adjusting your Joomla minimums you can ensure the password strengths will at least be similar. So lets say you want just a 50% score minimum:

4x character minimum = 20
0x numbers = 0
2x symbols = 30
0x uppercase = 0

Of course there are a lot of permutations that can be made, completely at your discretion. Knowing the formula though will help you gauge what your users should enter in Joomla.
